Pretty sure your door-open sensor switch is broken. You're right that it thinks the door is open. Unfortunately VW's have this sensor usually inside the door instead of a little button on the car frame near the door latch like many cars have. So it's harder to get to and fix.

According to this link:

...it's about a $13 part but takes a while do the repair. So you are looking at a big labor bill. The poster at that link says $300 from a dealer.

Ask at several places, preferably German/import specialists, to get the best price.

the other poster is almost right, it is the sensor, however on vw's it is integral with the door latch assembly, the part is fairly expensive, and it takes about an hour and a half to do.

you will want to get it fixed, for a couple of reasons, firstly because of it your alarm does not work, and secondly, it is not uncommon for this to be a warning before the latch fails completely and you cannot open your door. shop around to find the best deal, or email me if you want to do the repair yourself, it isnt too difficult if you are patient and have the right tools.
